Open source projects that threaten Microsoft, not directly related to Linux:
OpenOffice vs. MS Office
Mozilla Firefox & Thunderbird vs. Internet Explorer and Outlook
Apache vs. IIS
MySQL and PostgreSQL vs. MS SQL
Samba vs. Windows file/print sharing
..and more.
These all run on operating systems other than Linux.
It seems pretty clear to me that open source in general, including Linux, is the principal threat to Microsoft.
